Reject --out aliases of either input capture before loading or writing so symbolized output cannot destroy raw RVA and module identity records.

fix(tools): let an unreadable pad command file fail instead of resetting the sequence

previous_sequence caught PermissionError and IsADirectoryError and returned 0,
so an unreadable command file was silently overwritten with a restarted
sequence. main() already rejects directory targets, so only FileNotFoundError
is a valid empty start. Cover the unreadable case with a mocked PermissionError,
which needs no chmod and also runs for privileged writers.
Addresses the changes requested in the review of 19.10. and 24.10.

Ensure pad_input writes controller commands with explicit UTF-8 encoding and UNIX LF newlines across all host platforms. Validate that the target path is not a directory and that its parent directory exists before attempting to write.

fix(tools): name the git version merge-tree needs in pr_overlap and check_main_sync

Both tools merge with git merge-tree --write-tree, which needs git 2.38,
and pr_overlap's pairwise merges also pass --merge-base, which needs
git 2.40. On an older git, such as 2.34 on Ubuntu 22.04, they stopped
with git's merge-tree usage text and nothing said what was wrong. A
failing merge now reports the version it needs and the one found when
git is older; on a recent enough git the error is unchanged.
